Zagreb is perfectly safe place for anyone, any time of the day. If you are arriving late, I would reommend taxi service or Uber. Uber is cheeper.
I'm also a woman and I've been traveling alone for a month in Zagreb. Tram and bus are really convenient and run continues in the middle of the night and into the dawn. Zagreb is a super-safe tourist city, but you have to be vigilant and watch out for minor crimes such as pickpocketing.

Zagreb is generally very safe. There are some neghbourhoods that are less safe than others, but even there I wouldn't worry too much. Bus station and train station will most probably have some drunks walking around at night, but they're just drunks, nothing too scary.
