I just had this problem a few days ago. Assuming the situation has not changed, the Airtrain is not running between JFK and Jamaica, meaning that you cannot take the E train from Jamaica to Penn Station. However, the Airtrain still is running between JFK and Howard Beach, so you will be able to take the A train from Howard Beach to Penn Station (this option requires more time, so plan accordingly).
