For clothes, depends on your style and how much you're willing to dig/spend! If you head to South St, there's a place called Philly Aids Thrift - huge inventory, so it's a lot to go through, but the proceeds go to AIDS work in the city. Farther down South St is a place called Greene St - a consignment shop with nice items, but a bit pricier. There are also music venues on South St (the TLA is prob most famous). Did you mean cafes for coffee? One of my favorites is Milk & Honey on 4th and South. These places are all really close together, and South St is always interesting to see! You can easily make an afternoon of it. Magic Gardens is farther down the street and always a hit w/ visitors to the city.
In Center City, closer to where all the big name shopping is, is Buffalo Exchange, which is a chain. Also not cheap, but some unique items there as well.

For second hand clothes, Circle Thrift in Fishtown has a good selection and cheap prices.
This is my go-to place.
At least three on South Street including Green Street for expensive consignment stuff. Also buffalo exchange, walnut st. If you like big chain stores. Philly Aids, already mentioned, just off South, the best.

Go over the bridge to a Goodwill store in NJ. There's a really good one on Rt. 73 in Maple Shade, NJ, and another one (larger) on Rt 70 in Pennsauken, NJ. If you can go to both, do so! You will be pleasantly surprised at the quality of what you find - and the prices will blow your mind ... especially on Sunday, when you can buy a lot of the merchandise for almost nothing. I won't give you the "blow your mind" price details, but just know that my friends drive down from NYC, 90 miles away, and it is WELL WORTH the trip.

Philly Aids Thrift is good. The Circle Thrift down in South Philly sucks. Green Street is higher end. Buffalo Exchange is hipster. Mesh Vintage down in East Passyunk has some amaaaaazing vintage coats for cheap, I got a decent quality vintage peacoat that actually fits me for $30, holy crap.
