M60 bus will take you to uptown Manhattan, and you can catch many subway lines from 125th Street.
Yes, this is the way to go. You get a bus ticket for $2.75 at the little machine right next to the bus stop. There are bus stops at every terminal.
Then, many subway lines located along 125th St in Harlem.

There is an express bus to a subway station in Queens. From there one can take a train to Grand Central and from there to may other locations. I had done this trip going to LGA from the Penn Station and one fare from the metro card covered all the bus/train rides.
Q70 gets you to Jackson Heights Roosevelt Ave (should be the first stop out of the airport), where you can connect to the 7, E, F, M, or R trains, which pretty much covers anywhere you wanna go in Midtown or downtown. Easy transfers if you need uptown.
If you're getting on an express bus, make sure to purchase a ticket before you board. There's little kiosks at the bus stop, though I believe they use Metrocards (which are used for the subway too). I'm not actually sure where at the airport you can get a Metrocard, unfortunately.
There are shuttles that take you from lga to port authority, some of them under $20 if booked in advance. You may need to wait once in lga though. I had to wait about 40 min for the shuttle
