Japan has the absolute best public transportation network in the world. It's always on time (and by on time I mean really proper on time, down to the minute), it's safe, it's clean. Even the buses are very nice and also shockingly on schedule considering how crazy traffic can be. All of that, yes, costs money. I personally found intercity high speed trains in Europe pretty expensive too, and I'd argue that the ones in Japan are nicer.

HI, Genetally if you want to go near place, Taking train is the cheapest way! The shinkanasen (Japan's bullet train) is very fast, and convenient! If you book flight very early, flight ticket must be cheaper than the Shinkansen . If we want to save money, we can choose expressway bus! It is the cheapest way to go far place, the ticket should be booked in Internet ! But expressway bus takes long time and small seat, so you will be tired !

if you are moving long distances the rail pass is your better option, you can use the bullet trains for example from tokio to hiroshima and cross to miyajima island in the ferry that is also included , or from tokio to the north . other thing if you arrive to tokio airports you can use the monorail and the narita express for free too , the ntexpress u have to book first but is free. Also other train, bus and the yamanote line in tokyo from JR is free too.
Other metros and other private railways you have to pay .

I searched about cost of Tokyo to Hiroshima. If you go Hiroshima and stay less week. It's cheap to buy JR rail pass.
